In 2006, there was a television movie, Operation: Z.E.R.O., set between the fifth and sixth seasons.

In 2018, Numbuh 5 has a non-speaking cameo in the OK K.O.! Let's Be Heroes episode "Crossover Nexus."

In 2019, Elder Barry mentions the series in the Craig of the Creek episode "Kelsey the Elder." He notes that Craig, Kelsey, and J.P. are a mix of Codename: Kids Next Door and Ed, Edd n Eddy.

In 2025, Sector V has non-speaking cameos in the Jellystone! episode "Crisis on Infinity Mirths."
